I am with you 100%

The dialog boxes for setting up a project are confusing as hell -
particularly if you're doing a Coldfusion project.

The root folder is specifically for the location of the WEB-INF
folder.  It really annoys me because if you're developing locally and
you don't have ACCESS to the whole directory structure of the
coldfusion server, then you have somehow get by this prompt by faking
it.

In my case, I just go to \\SAURON\C$\Jrun4\servers\ads1\blah\blah

The important part is that Flex needs the services-config.xml file
from the directory structure of the colfdusion server.  It cannot
compile apps with flex remoting without it.

The Root URL I'm not even sure what it's purpose is, because I end up
changing stuff afterwards.

Then I give it a project name, and specify the location for the
project contents.  I never use the default location at work.

Then I'm done... but nothing actually works for debugging, running,
etc... so now what?

I go to project properties, and set up the flex build path the way I
want... ie, the output folder goes to my E:\ drive (on the web server.
 And I specify the full output folder URL as well, http and all

If you can't map a drive to the server, you could use something like
Web Drive to fake it.

On the flex compiler options, you'll note the full directory path to
the services-config.xml - this is the important part from that second
dialog box that you can't get past.  IT's retarded that Flex Builder
asks for the root directory of the coldfusion server rather than just
the location of the services-config.xml file.  I don't understand why
they did it that way.

Anyway, all this works for me.  Your mileage may vary.
