CFLAGS is for the C compiler while FlightGear almost exclusively uses
the C++ compiler:

Try runining:

./configure CXXLAGS=-O3 CFLAGS=$CXXFLAGS

By the way, I'm using:
CXXFLAGS="-g -Os -Wall -Werror=format-security -march=native
-mtune=native"
