I seem to have found the culprit. There are two Atlas distributions.
I was using the one from http://atlas.sourceforge.net/index.php?page=download. There is a modified one in CVS and from http://www.geoffmclane.com/fg/atlas-07.htm The second works with buildmap.pl. The first one has the vertical band faults that I described. I am using the prebuilt Alas from the second site, as the Atlas build process seems broken (for me at least) at the moment.
