Greetings Spanky Haven't thought this completely through or tested ... but maybe going down the track of using a MATCHER might help identify the records in the shapefile that already exist in ArcSDE and therefore allowing you to grab the existing ArcSDE ID ... which could be assigned to the shapefiles allowing you to do an UPDATE.
