Thanks for the suggestions. I managed to get around this by using the ArcSDE Querier, and setting it to DELETE without a where clause. This will delete all records in the fc, I can then load the new records without a problem.

Haven't thought this completely through or tested ... but maybe going
down the track of using a MATCHER might help identify the records in
the shapefile that already exist in ArcSDE and therefore allowing you
to grab the existing ArcSDE ID ... which could be assigned to the
shapefiles allowing you to do an UPDATE.
