Brad,

Do a global un-hide of all of your comments... it is possible that this is
the culprit.

There was(is?) an issue with comments not moving with components when they
are rotated or moved if the comment is hidden.

One of the final things I do before printing a PCB after things have been
shuffled around is to globally unhide all comments, globally set them to
Center-above autoposition, then globally re-hide them.

This generally does the trick for me.
