There is an entry in the Protel knowledge base on deleting 'invisible'
polygons. The polygons are exported to spreadsheet, where you make them
visible and then reimport and subsequently delete. I've used this
technique, but don't have the specific number for the knowledge base entry.
A search should pop it up for you.
