I saw something familiar in Dave Eloranta's post and I believe that I have
had this problem in the past.
It turned out that like Dave's suggestion the polygon fill was
inside the data area but the polygon outline had been moved to the negative
realms of the database without redrawing the polygon. Thus not allowing
proper selection or deletion of the polygon. Try Select All, then Deselect
Outside of your PCB outline and delete (Shift-Delete). If your polygon
outline is outside of the positive database area this should delete it.
