From my experience, there are a number of good reasons to treat this as a
single PC board. So long as they are "always" used together. I would merge
the two schematics and re-lay the board out as a single board with a
"snap-apart" line going down the intersection. The PC maker will put a perf
line down the intersection and you can stuff the boards at one time and
then snap them apart for final assembly.
