I have also created dual foot print SMT/thru hole components. The work
around that I use (and it is not a good one) is to manually assign the
proper nets to the copper after bring it into the PCB. You may also be able
to use "Update Free Primitives From Component Pads" from "Netlist Manager".
I have never tried this method. I hope that this helps.....

I have run into a situation where I have a thru hole component that needs
surface mount pads associated with them also. I have created the component
in the library and then attached copper pads to the same area as the thru
hole pads. When I import the component into the PCB layout I get design
errors associated with it. Does anyone know how to overcome this problem?
On another note, and in the same design, I have manually swapped power pins
on a component. One of the power pins should be connected to an internal
plane, but it will not connect properly (no thermal relief, copper pours
around the via). All of the power pins in the vicinity of this via connect
properly, however, nothing I do seems to work to get this via to connect.
Any thoughts on this one?
