No - if an offset coordinate is defined then all positions are relative to
the offset centre. This is not the case for some reports (drill report/
Export to spreadsheet? and some others?) but is the case for all the major
things like component positions and the XY display in the status bar. It
is possible that a revised X/Y status bar server could be written (I did
look into it briefly some time ago) but I am not too sure. (It really
would be nice to be allowed to openly discuss the API - the silence after
repeated public and private requests for some movement on the NDA has been
deafening. Oh well.)

No you are not missing something.
The basic answer is if it is not on the schematic then it is a solid
net. DRC will think that the net is broken and report the error. You may
be able to find some combination of rules that prevents the errors but this
will be much more clumsy than adding links to the schematic. I seem to
recall this conversation having been had some time ago and the conclusion
was that putting the links onto the schematic is the most reliable method -
if you want them shown in the parts list.
