Yes, this is expected behaviour in any DOS system. For example, MS-DOS
kept all its files in C:\DOS but we keep our files in C:\FDOS. And the
alternative command shell 4DOS is called 4DOS.COM instead of
COMMAND.COM. What matters most is that the CONFIG.SYS and AUTOEXEC.BAT
use the paths and names that are correct for what you want to use.

If you deleted COMMAND.COM and didn't update the paths in CONFIG.SYS,
your system should prompt you for the location of the command shell.

But FreeDOS needs KERNEL.SYS to boot. You cannot rename that.
