Seems like there should be an easier way to do this
without needing a microcontroller.

What about a simple logic circuit that does as
follows:
1. Check some pin on the motherboard to see if it is
fully powered up.
2. If not powered up, then if there is any activity on
IR receiver, toggle wake on lan signal to power up the
PC (or just toggle power pin, that your front panel
power button connects to).
3. Ignore any IR activity while the PC is fully
powered on. 

The key is having the signal which tells you the PC is
powerd up, there's got to be such a pin somewhere on
the mobo.
