The problem is that one cannot (yet) do this via )set ... :-(

Well, I'd expect that people add some \usepackage with a few commands or
write them directly into the preample of the .tex file. That's not a
hard job.
What bothers me most is you emacs mode. That should probably not break.
Can you please repeat your setup so that I can reproduce what you have?
I'm sure that is is customizable. Maybe it can even cope with
\begin{LaTeXMath} instead of $$ or \[.

Are you asking for a complete and clean rewrite? ;-)
I would actually also like these extra braces go away, but my problem is
that it's not actually clear, what the input is. I don't actually
understand what forms OutputForm can take internally. And before
breaking anything I'd rather live with the extra braces.
Or did you really mean round parentheses and not braces. It would be
helpful to see "bad" examples that should be fixed.
