If you have SCSI peripherals it used to be (many moons ago) a good idea to turn them on before you power-up the computer, and off after power-down of the computer. Monitors, and FireWire and USB peripherals *should* be 100% ok with "flipping the switch" on the powerbar (unless said peripheral has a special requirement like the Epson printer).
As to the battery in computer problem -- I'm not sure if the computer actually relies on the mains to keep time even when plugged in.
