The computer can be booted into OS 9 by using the Startup Disk System Preference. However, OS 9 does not appear as a choice when using the Startup Manager because the two OSs are on the same partition.
QUESTION: Is there a way to put OS 9 and OS X on separate partitions with this machine?

Here's what I did with my 2003 MDD.
I installed OS X and the OS 9 from the OS X install CD just as you did on the same partition. Then boot classic in OS X.
You now should be able put in your retail OS 9 and double click on the installer and choose a separate partition.
