Software can damage hard ware how do you think viruses work I can remember Linux early versions hosing monitors not only that video cards actually burning the chip sets up with non proper video setting's . I agree with you apple may not care what you do with it once they sell it to you , but if you install a piece of software and burn up the video chip set and they find out it was because you were not installing their software I would just about bet you they would void or walk away from the warranty on the machine.
