Shut down or restart does not work with software.

I must shutdown with the front switch or restart with the restart
switch. This was happening with OS 10.5.5 so used the OS 10.5.6 comb
updater thinking the problem would go away. It did not. Have run disk
utility from the install disk.Problem persists Any ideas? I did a nuke
and pave about a month ago.
