AFAIK, the two ports work the same; i.e., the "primary" port has no benefit over the "secondary". Any time I connected a display into my Macs (G3, G4, G5), I didn't have to change any setting: the system recognized everything, included dual displays. You may want to set the resolution and color depth, of course.
