If you want to align mRNA using hgBlat,
please choose "DNA" from the Query Type dropdown list.

Most of your questions stem from the use of translated blat,
which it appears you have no reason to use.
Translated blat is used when the evolutionary distance
is so great that dna matches no longer work.
If you are doing a regular mRNA alignment
you are probably aligning to the same species
and thus translated blat is irrelevant.

When using blat for dna to dna searches,
there is no difference between -q=rna and -q=dna.
You get exactly the same result.
The distinction only matters for translated searches.
