I have checked your sample datasets and I didn't find any 2D (or greater
order) matrix/grid on the data.
I didn't investigate too much on the details of your sample so I have a
basic question:
Is your dataset containing a measurement of some 2D entities (such as a
meteo geophysical parameter spanning a world area)?
Or does it contain a collection of scattered points instead?

GeoServer works against GridCoverages so you will need to setup proper 2D
(at least) data structures.
On github code you will find a trivial 4D (time, z, lat, lon) sample so you
can have an idea of additional dimensions beside standard 2D if you need
them.

In relation to the netcdf projection file you can find an example here:

There is also a small sample (for testing purposes) which uses one of these

Note that both zip archives contain auxiliary files. For the moment, you
could ignore them and just check the .nc files.
