You have the right idea. Some folks feel it is unfair to take the mate from the female. However, I have separated my males and found no ill effects for the mom. The females will do just fine on their own. If you leave the male in the cage you are guarantied a new litter in a month! In any event, you need to do what is best for you and your situation.

My female gerbil is currently pregnant and the male is in the same tank as her. I heard that the male also helps out with the pups and stuff...but I dont want her getting pregnant again after this litter (or at least, not for a while). Would it be okay to remove the male?
My plan is to leave the male by himself and then when the male pups are weaned, put them in the tank with him and leave the females in the female's tank. Is this a good plan?
