I found this message in the archive, and joined the list. I have the same problem exactly: my tablet works, but the mouse is ignored when it's on the canvas area (only).
I found a workaround: In Preferences-->Input Devices, reset settings to defaults. Restart GIMP like it tells you to. Then, in the same place, configure the extended devices again (In my case, set Mouse[3], [5], and [7] from "Disabled" to "Screen".) That fixes it for a while, but not permanently. I will file a bug report if I can figure out what makes it break, too.
