Has everyone read src/scm/startup-design.txt?

It's not perfect, but it more or less explains the way things are
now.  Note especially the config.user and config.auto bits.  This
allows a place to save things that the user changes in the gui
preferences code.

I suspect that we'll need to enhance/revise this stuff, but this is
where we are now (or were recently?).
