I think you may be dead on with the assessment that this card may support 3d rendering but is missing some functionality. There seems to be numerous posts at Ubuntu, Fedora, and Launchpad.net forums of individuals with your same situation using your same hardware. Some have found work arounds using the older XGL not AIGLX servers.
Are the fglrx, ATI restricted drivers present in your Restricted Hardware Drivers install dialog, under Menu -> Administration If so try installing them and rebooting. My top suggestion would be to upgrade your video card though. That would be the easiest fix, a Compiz compatible video card shouldn't run you more than $40 and hacking away at this problem could take more than a couple of hours possible.
