Well, that sucks.

Please send us the crash report so we can see about fixing the uninstaller. 
Open up the Console (you'll find it in /Applications/Utilities); on the left 
side, under “Diagnostic and Usage Information” and then under “User Diagnostic 
Reports”, you'll find the crash reports.

Please send us any and all crash reports you find for the uninstaller, as email 
attachments.

Ugh. That implies that something *else* installed Growl.

Please open up the Growl preference pane in System Preferences, click on the 
Applications tab, take a screenshot of it, and send us that screenshot as an 
email attachment. Instructions for taking a screenshot are here:

The information on that tab is all the applications you have that try to use 
Growl. Presumably, whatever installed Growl intends to use it, which means that 
the application that installed Growl on your system should be in that list.

What applications stopped working?

There are three ways to stop the update notifications:

1. Install the new version.
2. Turn off the update check and leave the old version installed.
3. Uninstall.

If you don't want Growl installed, we'd rather help you remove it.
