The thumping is probably an error beep called "Basso". (The sound effects are selectable in the Sound panel of System Preferences.) Hearing it when you try to click elsewhere indicates that some program has a dialog box up somewhere on your machine, and is requiring you to interact with it first. That dialog box may or may not have anything to do with Growl. It may be displayed by a program you've put in the background, or may be displayed your second monitor if you have one.
