I had the same problem. I still have it in a few instances. I upgraded to 1.3.1 today. The apps that we're in Growl stayed. The others that GVD said would work, still don't. To get get apps to start showing up, I asked in this group. The answer was to download GVD, check the framework numbers on each app. I did that and upgraded the framework on the ones that needed it to 1.3. Then i quit Growl and restarted it. It worked for quite a few of them. I still don't have RipIt listed in Growl. At least Skype, Echofon and Dropbox are listed.
