Bit old thread, but ran into the same problem myself. Built Growl 2.0.1 from source on MacOS 10.8.2 (just Growl.app target).
However, I cannot find the com.Growl.GrowlHelperApp.plist file in ~/Library/Preferences. Do I need to build GrowlHelper App as well?
