I'm sorry to hear this has been such trouble - it sounds like we will need to add a scientific linux set of notes to our platform-specific build issues. It looks like I have access to Scientific Linux 4.4, but I don't know the SL version numbers very well - that sounds different than the 1.5 you're building on.

$ cat /etc/issue
Scientific Linux SL release 4.4 (Beryllium)

Would results from that platform be useful to you?

The directory /usr/local/jdk/ is the correct path on our systems
for Java packages.

This is Scientific Linux 1.5 on an x86_64.

I also tried switching from JDK 1.5 to JDK 1.6.  No improvement.
