The rear wheel alignment is performed when adjusting the chain, and covered
in the manual under that procedure.  It's not hard to forget to loosen the
caliper bracket bolt when doing this procedure.

the following is an excerpt from the Yamaha service manual for DRIVE CHAIN
SLACK ADJUSTMENT

Adjustment steps:
-loosen the caliper bracket bolt   (in front of the rear caliper on the
right swingarm)
-remove the cotter pin
-loosen the axle nut
-loosen  both locknuts
-turn the adjuster in or out until the specified slack is obtained

NOTE:
Turn each adjuster exactly the same amount to maintain correct axle
alignment. (Therre are marks on each side of the swingarm.  Use them to
check for proper alignment.)

Tighten the adjuster locknuts.
Tighten the axle nut to specification, while pushing the chain tight.
Install the cotter pin.
Tighten the caliper bracket bolt.
