If the missile is coming more or less straight at you, it loses the largest
cross-sectional modifier for size, but will it lose any of the speed
penalties as well, because you're not trying to track it laterally, but more
or less pinpointing a bulls-eye like target as it moves towards you at high
velocity.  Trying to lead a target so that the time in flight for bullets to
intersect where the missile is expected to be at a given time interval is
probably harder than trying to fill in the space between the missile as it
approaches and the firing unit aboard the ship being targeted by the
missile.
You are still using a ballistic weapon, so range is still a consideration - get the range wrong and you'll miss high or low.
