I just bought a ASUS MAXIMUMS motherboard and in the manual it
specifically says do not use internal ports as external. Why... is
there something different about an external port?

1. PATA to SATA adapters are cheap. I picked up 10 of them recently for $4
each off ebay. I'm re-using a bunch (9) of old PATA WD 250GB drives in a
freenas/openfiler box as a project.
2. JMicron is just a name of a company that makes controller ICs. Think of
them like Silicon Image, Promise, etc. That board has a JMicron controller
to provide 2 more onboard ports than the 6 SATA ports provided by the Intel
southbridge ICH. Use the other ones first, but don't be afraid to use the JM
ports too.
