When running multi servers unless you want to waste
space by doing multiple installs.

use +servercfgfile xxx in comandline of server to
specify a different config file.

to specify different mapcycles use +mapcyclefile 
xxx.txt command.

For different motd use +motdfile xxxx.txt.

eg for my lan server
D:\HLServer\hlds.exe +servercfgfile matcha.cfg
+mapcyclefile matchta.txt +motdfile motda.txt -port
27015 +ip 192.168.0.222 -nomaster -game cstrike -noipx
+sv_lan 1 +maxplayers 20 +map cs_assault


mapcyclefile, and motdfile comand can be used from
server config as well.
