I think they should add server.cfg to the overwrite list. That way it will make a lot of people lose their server config files and as such maybe create an outcry of "I hate you, this sucks" which will make it so the updatetools has something like a "don't touch list.txt" or it would just stop overwriting the motd, mapcycle, maplist, files...
