Also, there's probably no need to rename srcds.exe since it's pretty much never changed. But if you want to be safe, you can include it.

Rename orangebox\bin orangebox\tf\bin and orangebox\srcds.exe and the update should work. The answer is what was already suggested; stop all of the servers, run the update, and then start them all back up.
