Mods are not the issue here. I have taken the liberty and got a hl server for myself; I'm running Protocol version 48 Exe version 1.1.2.1/Stdio (valve) Exe build: 11:19:19 Sep 23 2008 (4352)
Check that you are downloading server files to a new directory. When you run ./steam -command update -game valve -dir . -verify_all after downloading the files, it should spew the following out: Checking/Installing 'Linux Server Engine' version 47 Checking/Installing 'Half-Life Base Content' version 12 There's no point in looking into anything else unless you can get past this step. If all else fails, try it on a different machine and then move the files over. It only downloads 154 MB worth of files here.
