I just have a clean tf2 and clean l4d2 folder, which nemrun just updates for "fun" those instances do nothing. But it then uses the notify command. Which I use to send a sm_csay "Server is getting updated" and after a sleep of 10 it does a quit. (there is bound to be a better way then updating a non-active game folder, but this was the easiest that came into mind)
There are enough tools out there to use rcon from the command line, good thing about this is that if you have multiple servers (actual different boxes) you can send a quit to all servers and then it automaticly updates. On the war servers it just sends a "Update came out, make sure you update" or something like that, to not kill the servers if there playing a war. Well enough things you can do, you know what I mean. BTW I modded the error message output in nemrun to add (upa = $upa) so it would show the return value (I was trying to diagnose this in srcupdatecheck myself). I just completed a manual update with -verify_all by adding -retry to the steam command line. Adding -retry seems to be the magic awesome sauce to get a -verify_all to complete without dumping the connection with an Error 104 (connection reset by peer). But anyway, even after a successful manual update with -verify_all, nemrun is still seeing same problems.
