We try to run ht://dig 3.1.5 under 4.3-STABLE (4.2.x some time ago).
We'll try 3.2.0b3 I hope this helps.

Uhm, dificult to say.
It's www.scout.ch/www.pfadi.ch, we offer Webhosting for Scout Groups in
Switzerland.
We have actualy about: 60 Domains and 200 Groups. Assuming a Domain has
about 100 pages and a Group uses about 30 pages, this would be:
12'000 Pages.
And the we also index some external scouting sites, which surely adds up
to about 15'000 pages.
All Groups are reachable under booth domains (scout.ch and pfadi.ch) which
doubles the number of pages that get indexed (you have an idea how to tell
ht://dig to set scout.ch=pfadi.ch and not do the indexing twice? Excluding
one domain would not be a good idea, because some users did set absolute
URL's to either domain).
Greetings
