Unfortunately, I've been moving this weekend. I just started going through
my messages and was about to ask this exact question. Under 3.1.x, if
you're missing excerpts, then there are going to be much more obvious
problems too. So to me, it was clear you were using 3.2, which has a
separate excerpts database.

But for the record, you wanted to know about switches...

-i really means "initial" -- basically if databases exist, it'll first
delete them and then proceed.

-a really means "take my database names, append .work to them and
proceed."

The two can be combined, in which case if you have .work files, they'll be
deleted and then htdig will go about indexing.

Did you have questions about the scripts? I tried to put in pretty clear
comments about what was happening and why--should I make any changes to
those comments?
