The 'Align' button on the Assistant tab should do something like 
this.

The control point tools like autopano-sift-C are not really suited 
to working with bracketed stacks.  align_image_stack is much better, 
you can probably configure it as the 'autopano' Preference, 
arguments like this might work:

   -f %v -p %o %i

It would be nice to have better support for stacks, and for 
panoramas made up from stacks.  match-n-shift does a lot of this, 
but it is automatic and there is no control in the GUI.
