If the panorama comes out ok, but standing on its head, go to the Fast Preview Panorama (expert interface) - Move/Drag Tab. There you will find Yaw, Pitch and Roll. Enter 180 in the Roll box, click Apply. This will rotate the whole image 180 degrees around the centre. The spit in the wind and turn three times counterclockwise step: The 180 will stay in the box, but I usually enter 0 and click apply again. Not sure if I leave the 180 how it will affect later stages, but entering 0 has never caused problems.
