I have flown with my gurdy a number of times as checked baggage but
only in a flight case. For quite a while I borrowed a big "foot
locker" style case from Cali and Alden (thanks, guys!) but then I
invested in a Pelicase. So far, so good. I would infinitely prefer
to have it in the passenger compartment but I don't dare count on
being able to get it on board in its soft case, even though it does
fit in most overhead compartments, because if it gets turned away at
the gate it gets into the hold in a soft case which is, of course, a
prescription for disaster.
If you can't get a hard-sided shipping crate for it then I think the
idea of walking it on "naked" and wrapping it in coats and using of
those blankets that some airlines still offer is a good idea. I hope
they let your wife do this, though. It really depends on the
stewards' moods of the day, how crowded the flight is and maybe the
alignment of the planets.

She needs to be prepared to plead, cry, threaten lawsuits, cry
more, whatever it takes to keep it out of checked baggage.
Actually Cali and Alden have a detailed piece on how to fly with a
gurdy somewhere on the website, if I remember right.
