You can safely change all PDS to PDSE using mass change commands. Yes, there are exceptions, but IBM wisely marked them as unable to be PDSE and not eligible for change.
Examples are irrelevant, but just for curiosity:
SYS1.IPLPARM
SYS1.PARMLIB (and other PARMLIBs)
SYS1.PROCLIB (and other)
SYS1.NUCLEUS
SYS1.LPALIST (and other LPALSTxx)
SYS1.LINKLIB (note: there is PDSE add-on named SIEALNKE and this has to be PDSE)
...

BTW: almost every dataset can be renamed and the list of exceptions is much shorter than the above.
