/usr/libexec/ibus-x11 needs to be run by ibus-daemon .

Sorry, I may mistake this message. Are you talking about that if the variable XMODIFIERS was set as what you pointed you, ibus-x11 should work without any extra effects?
Since before this I found this issue, it seems ebuild in gentoo/funtoo.org doesn't enable 'gtk gtk3' USE flags at all. In this case, im-ibus.so will not be compiled. There should be some thing running to fill up the same role as im-ibus.so. Otherwise, we may have something going wrong with ibus package in gentoo/funtoo.
