I guess since you are already experiencing a problem, I would start with anything, and everything in the Maintenance and Cache Sections, and let see where that takes us. Understand that when some of those Caches are deleted, you may lose a custom setting or two. I'd rather have the slight annoyance of resizing my desktop icons, than the more serious troubles your having though.

With the problem you are having I would suggest downloading and running Panther Cache Cleaner from versiontracker. There is certainly sounds like something is hanging up. You may also go to System Preferences : Accounts : Startup Items and turn off those apps you either don't recognize, or don't need running. That would be my first step
