So just back up the mailboxes! It would appear that the backup software is not dealing properly with open files. Either tweak the settings, or, more appropriately, stop backing up things you know it can't handle. Does the CPU start spinning at this time, too, and does the backup itself take significantly longer than on another volume of the same size?
