I have seen this issue a couple of times too. The problem seemed to be that one of the pieces of mail on the server was "damaged". The only fix was to check the mail and then delete the existing mail on the server through the web interface.

I have some mail stuck in my main mailbox on the server. I use Eudora 6 as my client. I can read the mail on the server using web messaging, but it is never downloaded to Eudora.
I have tested by sending new mail from another PC, opening it with web messaging, and then opening Eudora. All the new mails (read or not) are then delivered to Eudora.
I cannot tell what the difference between the stuck mail and other mail, therefore, this problem may be affecting my users without their knowledge.
