Did you select to convert the LDAP database? This process can be very time consuming and eat a lot of cpu cycles while it's running. Also, the mailbox UID format changed slightly so when opening mailboxes for the first time on 8.1 the UID is updated. This could cause a web messaging login delay for large mailboxes.

It was just as bad and that server is a brand new dual Xeon 2GHz with 2Gb RAM. Incidentally a new user with no emails/folders logs in to webmail OK. So it would appear to be something to do indexing of messages and then production of web content that is different and causing performance decrease.
