Wow, it was indeed a character-return error causing this. Note that the one step process doesn't seem to work on my linux box, as it wipes the file. You need to do the two step process.
The other way to fix this problem of course would be to do the rake install directly on the remote machine, rather than copying across all the files from windows. Of course you end up with two different RSA keys that way, but might fix other problems people get on other install platforms. Thanks for the help Long!!
